These files are often in .R format, but may contain snippets of code to be used in bash, depending on the application.
The codes included here are formatted with my file names. Thus, you should change the input files/directories accordingly.
Check out ANGSD's website for instructions on how to run ANGSD, and these tutorials 1 & 2. Between those and ANGSD wrapper, you should have most things covered.
