Revise all manual pages

All manual pages should be revised:
- improve readability in roxygen2 format,
- check if the text still fits the current functionality,
- add additional explanations,
- improve examples (e.g., using the new
BiCopobjects and plotting generics), - update references.
Has been done for Version 2.0.0
