What does nb_reduced_prot means ?

Can you explain me what does the column nb_reduced_prot corresponds to in dir_step3/statistics_per_OG.txt please ?

I would also like to know. It would be helpful if there was a description provided for each of the main output files, along with what the columns mean. Not having this information prevents an informed use of the results.

My apologies for this late reply.

"nb_reduced_prot" refers to the number of proteins that are filtered after the first k-mer clustering step and that are then used in the following steps 2, 3 and 4 (other proteins are re-injected into the OG table at the very end). Does that help?
