Serialize models

Make it easy to serialize the whole graph so @jminuse can do whatever crazy things he wants and still have @leifjacobson be able to use it without rewriting a million lines of code
So the first time is to remove dependence on compile time parameters.h and move it to a run-time configurable setting.
