But, there is an error in the cenote log
Error, fewer reads in file specified with -2 than in file specified with -1

Does it mean that the input reads of cenote are few?

Thanks for opening the issue. Can you attach the Cenote-Taker 2 command you ran, and the log file that was generated?

It sounds like you may have given the reads and contigs the wrong flags.
