Add piquant.py option to control no. of threads used by quantifiers etc.

The number of processors available to users is obviously going to vary. The number of threads used by the various quantification tools etc. is currently hardwired - this should be controlled by a command line option when writing the run_simulation.sh and run_quantification.sh scripts.
Document before merging to master.
