Add a way to set advanced options

Given the feedback from http://lcolladotor.github.io/2014/12/11/dots/#.VYDMQmRViko and with Dan via emails, I think that it would be best to have a way to set the values for the advanced options and document them there. This reduces the clutter on the other man pages, but still provides full documentation instead of how advancedArg() currently points users to GitHub.
https://github.com/yihui/knitr/blob/master/R/defaults.R seems like a great way to start, got some preliminary code about this
