HELP: Could you recommend how I should maintain my collection configuration for assets grouped in folders

I have all my assets grouped inside folders. Can you suggest on how to maintain the configuration for such a structure. Attached is a screenshot of how it is being maintained. Each of the folders inside the plugins folder maintain their own css, js and fonts.
