Is there a way to run this project in Compute Engine/Ubuntu/Debian. Because currently it only supports App Engine.

Not at this time. However, we do have long-term plans to migrate to Kubernetes.

Kubernetes is still fine, any successful run from Kubernetes?

We are currently running our proxies from Kubernetes (see the proxy sub-project at https://github.com/google/nomulus/tree/master/proxy). We haven't even attempted to run the main application from kube yet.
