Please update to the current version at usegalaxy.org
GATK4 Mutect2 - Call somatic SNVs and indels via local assembly of haplotypes (Galaxy Version 4.1.7.0+galaxy1)

Workaround: Run the tool at usegalaxy.eu instead
Updated and ran successfully with a simple test, so no obvious dependency issues. Considering it done. thanks!
