output.path and data.path ignore base.path?

If you specify base.path as full path and specify data.path or output.path as "test" or some folder name alone, it creates "test" or whatever within the working directory, not within base.path. Probably should do so within base.path.
Clarify in documentation how it handles cases like this -- base.path specified and others specified as a folder.
