Fix TopShelf start/stop commands.

Now that the service starts and stops with much greater accuracy, assign more time to TopShelf startup and shutdown timeouts. This should make the Start and Stop functions shipped with TopShelf function as expected. Add logic to kill .NET service layer after commands run.
A patch has been committed and will be in the next release!
