Persistance questions

One of the things that I've always wondered about the host OS is which changes persist between various functions (upgrades etc.) and which ones don't. Specifically after a user remounts root as rw and makes changes. This might be something that can be explained in this Masterclass.
Also, is there a way to "refresh" the host OS to clear out any of those changes? This question is related to this issue:
