Restructure project folders

The current folder structure includes a mix of legacy and current functionality that can be better organized.
- The /config and /install folders are no longer needed because all of this has been moved into playbooks or Katana
- The subfolders of /base can be moved down to be immediately subfolders of the project folder. (e.g. contents of /base/packer would just move to /packer)
- Documentation updates are needed.
