Certain objects don't clean up properly in the "clean lightmaps" step

These curtains all used to be instances, now they are unique. They bake just fine. UV Settings is custom UV channel.
But when cleaned, the generated nodes remain. If I don't manually remove them the next bake is purple because of the missing deleted lightmap that is still connected.

Any ideas?
(Btw, love your tool!)

EDIT: Experimented with texture, RGB or nothing as original input, no difference. No custom split normals. No modifiers

I've added this as one of the things that will be improved for the development branch - Bugs like these should be easier to mitigate, since the way the new branch stores materials is somewhat different and keeps better tracks of nodes
