archive and index and publish input files

Input files that have had provenance recorded for them will be archived and indexed so that
the version of the file that was used for a run can be published with that run. The indexing will
be based on a digital signature (md5?) so that identical files will not be archived multiple times.
Update the runManger design doc with this new functionality. The design doc is located at
