Shouldn't this kind of functionality be rather done inside a site plugin than in the theme?
What if the theme has to be switched? Custom post types, taxonomies, and such would not work anymore.
they would just have to be re-registered in a different way. the content wouldn't go anywhere. its the cost of the convenience of this package and is a pretty easy fix if you're already redoing a site imo
