Square off cover order

I am using API.. I created Cover order with stop loss. When i wanted to square off, i placed a SELL MIS order, but that sell order in itself got created as another position. Now 2 positions are running - one buy cover order and one sell mis order.

Please suggest how to square off cover order using API
