Fix broken Project File I/O

Fix the Project I/O to be compatible with the now merged muti-outputs update. This should be straightforward as the only differences are that only Properties exists (and handle both the node binding and value) rather than the previous Parameters and Properties setup, and maybe a few other minor details.
