Clean up indexing code

Currently there is indexer.py and indexing.py inside ImageD11, there should be only one that we like. The other should be banished to the sandbox

Also we should have a function at the bottom of indexing/indexer that performs a sensible index with sensible choices of low-multiplicity rings
