Game stuttering massively

The moment I got into the main menu the sound is horrible. It's speeding up/slowing down, stuttering and just a total mess.
I decided to start a save to check, and it's the entire game - not just the audio in the main menu. It's all stuttering like crazy.
Maybe this is config related? If so, I'm not sure how to re-run the config to check.
Since I did not know how to re-run the config tool, I just uninstalled and re-installed. This time I chose D3D9 which was recommended. That fixed the stuttering completely.
