Hi. Thank you very much for providing this tool!
I did encounter an issue regarding the detection of paired end reads, which I was glad to solve with my minimal scripting skills by altering the search pattern for paired files (in my case "_R1.f" and "_R2.f") in the appropriate sections.
What occurred strange to me was the search pattern "._1.f" and "._2.f" in the lines 122 and 156, respectively, which are used as "_1.f" and "_2.f" in the subsequent lines.
I'm not sure if this is just a typo ...
