Check heteroplasmy with resulting assembly. Following https://github.com/gf777/mitoVGP/blob/master/paper_scripts/analysis/heteroplasmy/het.sh ?
One component of this can be checked by looking at the number of contigs assembled
grep '>' mitoVGP/${SPECIES}/${J}/assembly_MT_rockefeller/intermediates/canu/${J}.contigs.fasta
